As of today, the latest patch that was released has fixed this issue. I was able to unlock the plot using the DNA Designer III. I don't know if this is intentional as I didn't see any patch notes for the latest patch. Hope this helps.

Step by step of the bug
Step 1
Unlock the DNA Designer on Bungle Wasteland
Step 2
Build the DNA Designer on a different map without building one on Bungle Wasteland
Step 3
Level up the DNA Designer to at least level two
Step 4
Go back to Bungle Wasteland and build the level two or three designer
Step 5
Notice that the plot does not unlock

I unlocked the DNA Designer II on another museum before purchasing the plot on Bungle Wasteland. Building the higher level contraptions does not unlock the plot and there's no way to build the lower level one that I can find.
